It transpires that IGI discounts the county search term for the US Census so the US individuals I thought originated from Devon almost certainly didn't and we don't need to suppose that there was more than one Boothroyd family in Devon.
Going back to the 1841 Honley census I find this family in Westgate:

Boothroyd William 10-NO

The younger Charles appears to have been the one who is later shown as being born in Devonport and it appears from this page: http://archiver.rootsweb.ancestry.com/th/read/ENG-NORTH-YORKS/2006-02/1140445431http://archiver.rootsweb.ancestry.com/th/read/ENG-NORTH-YORKS/2006-02/1140445431 that Martha was also born there.
It seems likely that the older Charles was the father (in the 1841 census the ages of adults were rounded so that the apparent infeasibility in terms of age isn't really a problem).As the older Mary could have been a little over 10 years older than Charles or nearly 30 depending on the extent of rounding it's not clear whether she was his wife or mother.
The likely explanation is that the older Charles lived in Devonport, raised a family there and then returned home.If, by chance, your John should turn up in Devonport then this looks like his family.
