Eakin is indeed a form of Aitken. For some reason the spelling as 'Eakin' is peculiar to Ireland and basically anyone using this version will have had an ancestor who lived in or passed through Ireland. The commonest spelling is Aiken and the Scots inserted a 't' about 200 years ago resulting in Aitken which is now the standard Scotttish version. All versions should be pronounced as Aiken although sometimes Eakin is pronounced as 'Eekin.'
Atkins is also related to Aitken and this maybe the reason why the 't' was inserted.
