He is the son of Icabod and Martha (Patsy) Keeter. I've never seen any proof otherwise.

Icabod has a son named James listed in the 1850 census at age 13. John has no son at that age, nor does he have a son named James or Andrew. He does have a son named William but he's 8 years old in the 1850 census.

The bondsman on the marriage bond of J.A.W. Keeter and Cynthia Cherry in James C. Keeter. I believe this J. C. to be James Andrew's younger brother Caberd. Martha (Patsy), James Andrew's mother, had a brother named J. Cabert--could have been him on the bond, but I doubt it.
