ok....I found James in 1860 and 1870 (I think).

Living next to my John in the 1860 census is:

James Kizer age 35 birth location Ala.
Amanda age 35 (this is probably Clarinda and there was a mistake in the 1850 census)

Parille ? (it's hard to read) age 17 female
James K. age 11

_________________________________________________________

1870:
James age 43 (birth location Ala)
Amanda age 43

So, it's possible that she died after 1870 and then James remarried in 1872 to Mary Ann. It could also be possible that James and Amanda's son, James was the one who married Mary Ann...but that doesn't seem to fit in with the other info we have....like age. I'll go back and double check when I've got more time.
